has anybody had problems with the wiring harness not matching the ecu ie the id codes, and the engine not starting.

A few helpful responses so far!
To answer the question... No. But, has the car run with this ecu / harness? If not, are you sure it is the same model year harness and ECU? It may be that wiring colours/pin outs changed. I know on some bikes where there was a major upgrade the ecu supplier was changed and even the connectors changed.

On later gsxr´s, depend on model 600, 750, 1000 and the GSXR1300Hayabusa, the factory imobilizer function will kick in...meaning ECU must accept the key´s RFID code...also meaning the suzuki antenna (In the original igitionlock) must be present.
