Does it matter if the clutch master cylinder reservoir is mounted low down? I am looking at the type with an integrated reservoir which will leave the reservoir slightly higher than the slave, but the hoses will have to go up over the top of the bellhousing.

No - Many cars have the slaves higher than the master.
