R1 emissions question

I have the 05 R1 injection plus power commander, cat and innovate lambda with air/fuel gauge.
I am a long way off setting up an sva map, but I am just thinking ahead, should I set the power commander map so that the fuel is weak at idle and the 3000 rpm emission test levels or should I set it to the correct reading on the innovate gauge?
If this reads correctly, then surely the fuel should be burning properly?
It will be the first time I have messed about with injection maps.

you need to set the mixtures to14.7 to 1 so the cat works at its optimum this setting is lambda value of 1.00 at sea level.
weak mixtures can cause incomplete combustion and high hc readings aswell as high lambda values
you may need to richen up at 3000 to get the lambda into the correct range as they need richer than optimum settings to work correctly.

I knew the correct ratio, I was just a bit confused about all the talk of weak mixtures concerning seperate sva and running maps.
In theory then, if I play around with the power commander and keep the lambda in the correct ratio, this should be both an sva AND normal running map? (obviously this will have to be tweeked under load conditions later).
My Cat will then deal with the rest.
