does it matter if you mount the centre bearing from the bottom of the start of the tunnel instead of the side?

No, the bearing lives in a rubber donut so the bracket can go anywhere, in the original car it would have been hung off the floor, mines halfway up and horizontal on two angle brackets to keep the prop as straight as possible BTW.

Bearing in mind that the 2 section prop is not designed to run straight (that's why it's designed this way).

Apparently a 5 degree minimum angle is needed to assist with load displacement through the universal joints in regular use.

Our's is hung off the drivers side foot-well vertically - it has a 30mm spacer in there to clear the chassis.
